Hits comparison count is incorrect

When comparing peptide lists (#639), the counts for common and unique hits are not correct if the same peptide has been identified multiple times in the first dataset. It should only be counted once. Also the same peptide could get written several times.

(In [3746]) Refs #695. Major revision of the comparison. Now checking for duplicates entries in the lists to be compared. Not checked with gel-based data.
